If anybody knows, to apply for permanent residence on a basis of work experience, what is the duration of required work period and how fresh it has to be from now (within past 3 years or 5 years?

Well, it depends on the immigration program.

To qualify for CEC, your minimum Canadian experience of 1 year must have been in the last 3 years.

You didn't specify what program you want to apply for.

Just wander if I should apply for federal skilled worker program or express entry? I a post-doctoral researcher Quebec for 2 years with a PhD diploma from Germany.

Express entry is not a standalone program. It is just a priority ranking system that enables you to apply to which program you qualify for. You will obtain a certain score regarding all your qualifying factors (age, work experience, education, language).

As a post doctoral researcher you can qualify for FSW and CEC as you were officially working in Canada as a researcher for the last 2 years and not a full time student.

Just a notice regarding Quebec. You can apply residing in Quebec but in order to be accepted you need an intention to leave Quebec for another province. You need to show that you are willing to move and work outside of Quebec.
