I am applying for Canada PR by making spouse as "non-accompanying". I collected all the documents but I am confused regarding PCC issued to my wife:

PCC issued with option as "Ineligible for RESIDENCE PERMIT for CANADA". But she is not accompanying to Canada with me now. I selected this option out of following:

1) Citizenship/Nationality application
2) Education/Research
3) Employment Visa/Work Permit
4) Immigration Purposes Other than Citizenship
5) Long term Visa/Stay
6) Residence Permit
7) Tourist Visa

Will it create any issue or do i need to apply again with option "Immigration Purposes Other than Citizenship"? Can someone share their experience?

Your spouse needs to provide a PCC regardless of whether they are accompanying or non-accompanying. You need to select the PCC that can be used for immigration. So that looks like #4 based on the options you have listed above.
 
Canada. And my spouse is non accompanying. I selected that option since that PCC going to be issued for PR processing :)
