I did a search, but didn't quite understand what I found. At what point do I send in my passport? And what if I am in country at the time of the request? Can I just get away with getting my passport stamped at the border or do I actually have to send it in at that point? The level of paperwork is making my head spin.

The visa processing office will send you a letter requesting your passport so they can insert the visa. Once it is returned, you either phone for an appointment with an inland CIC if you are in Canada or arrive at a Port of Entry and are processed as a Permanent Resident.
 
Just for others reading, each processing office has their own ways of requesting ppts... In Kingston, they call... In London they email (if avail)... Do make sure you know how your office will contact you and make sure that line of communication is very accessible!
