Applied for PR, Applied for BOWP. My employer told me that my SIN expired and I won't be able to get paid without active SIN. On IRCC website it says that I can continue working with my expired SIN and can apply for a new one when i get a new permit.
So I am somewhat confused where it leaves me: I can work but employer cannot pay me.
So should I talk it over with the employer or can I apply for SIN extension with my expired/submitted permits?

You should talk with your employer. He should be able to pay you even with expired SIN number (in case you're on implied status).
Maybe try to collect the information from some websites (IRCC, Services Canada) and forward and summarize the information for them.

The SIN number won't change once you get a new work permit, the only thing is that the expire date will be updated to the expiry date of your new permit. The only time you will get a new SIN number is when you become a resident permanent.

I was on implied status in 2018 (student permit to PGWP), and I'm on implied status now (PGWP to Bowp), and I'm being paid normally.

Yeah you cant renew the SIN and no way to do that only when ur permit activates you can renew if PR approves before the permit u will get new number..Usually most of the companies wont worry about SIN unless they got caught during Audit in the past..i have worked with my expired SIN after study permit when i got PGWP i didnt renew it as the same number continues now on implied status as per IRCC we can work with expired SIN...just submit the statements saying in IRCC about working under Expired SIN to be safe side if ur employer is more knit picking in case send email to service canada about employer requesting renewed SIN and you can submit the service canada response to your employer as proof.
