Got AOR 2 on june 7 asking for RPRF and PCC and it took us 1 month to submit PCC, I think file is stuck

any assumptions by experienced members as to what kind of delay it will cause?

its pre-generated email, it says if not already submitted, so i you submitted it with your application then dont worry just ignore it as we all did.

yes I sent cse, but as usual no response from NDVO,
passport name had to be changed for PCC and that caused delay

It wont affect ur application however if there is some change in ur status or documents you can contact ndvo through cse, but as your timeline is smooth... in my opinion you should wait n watch for sometime.
