Due to some serious health issues i took 2 course last semester and not knowing that i will be considered part time student, plus worked part time for a month in that semester. Will they reject my study permit extension due to this issue. I know i will probably not get PGWP but i really need to complete my degree.

No once can tell you but if you provide funds, letter from school about accomodations for being part time and doctor’s notes about health concerns then may be okay.
Include a letter of explanation with your application clearly stating the reasons what happened and what you plan on doing. You might just get approved.
