We have applied for skilled worker visa and been approved for the first stage.

Our deadline to submit our full application to the London office is end of september.
It seems that by that time we will be missing the FBI clearance due to a mistake in the first request and their incredibly long processing time.

Should we sent the application with this document missing, along with an explanation letter ?
Or is it not worth it and if one document is missing we cannot submit it later ?

It is extremely hard to deal with the FBI clearance as Canada wants record less than 3 months old.

Thanks for your advice

If you think you will get it by end of September, I would wait for the PCC.

If you have "proof" (like a return from the first request) from FBI talking of the first mistake, then I would send it all without the FBI certificate but with all the proof, etc that a mistake occurred. I would also send proof of payment for the first and second attempt with FBI and a print-out from their website that states it takes 12 weeks to get a certificate and an explanation letter referring to that print-out and the proof the first one was a mistake.

This is what I will do. Whether they will accept it or not, i have no idea.
