I and my husband have Master's Degrees from University of Mumbai. We got the ECA done from WES which approved the master's degree level as one year diploma.

While applying for ITA, I updated the "Level of education" sections as Masters and the "ECA approved level of education" as One year diploma. Based on that my score was 473. We have cleared the cut off and we recieved the ITA.

Now during e-APR, my score has increased to 481 due to to system glitch as it is using the "Level of Education" to calculate the score rather than the "ECA approved level of education".

I needed help with 2 concern areas:
1. What needs to be updated in the "Level of education" field i.e. the actual education degree level or the ECA approved level?
2. Is it ok to change the details from ITA application in "Level of Education" if score remains the same and clears the cut off?

If anyone has faced the same issue, i would really appreciate your help to address this discrepancy.

There is no glitch, the level of education you select has to be the equivalency given by the ECA... The level of education is Diploma, not Master's.
This is why you should have your ECA before submitting a profile.

If your score remains at or above the cut-off you should have no issues.
