I did not include my husband as an accompanying spouse in my PR application, even though he is currently living with me in Canada on a work permit. I listed him as a non‑accompanying spouse and my grown up kid as accompanied in the application. we decided that I would apply for permanent residence first to reach the eligible points alone and to avoid any complications in the application. IRCC has now asked me to provide a letter of explanation for why he is not accompanying me in my PR application, and I would like to know what the best reason is to provide.

IRCC has started scrutinizing applications where the spouse in non acccompanying in order to gain points, only for them to be sponsored immediately after. You'll have to explain the intent behind your decisions, particularly since, as noted by @Naturgrl, he's already living and working in Canada. You really have complicated your own situation.
