Good evening
I am in my second year at the university in Canada but my passport will expire in August 2018 and I should apply for my study permit on Mai and unfortunately my country embassy in Canada doesn’t issue passport and the only way I can get my passport is to get back and issue a new one as I want to apply for my study permit from Canada which will increases my chances in getting accepted but I was wondering if I go back to my country and issue a new passport will that deactivated my valid visa and my study permit or I can issue a new one and come back to Canada without having problems at the airport

No problem. Your visa will not be affected. Just make sure you carry your old passport with you when you travel back to Canada. Good luck!
