I have a letter from Canadian immigration together with my work permit. the letter say's:

"I cannot become a member of live-in caregiver class because I did not enter Canada as a Live-in caregiver under the live-in caregiver program"

I enter here in Canada as a housekeeper for a hotel then after i finished my contract for 2 years i found a new employer and got a positive LMO and a work permit.

does it mean that i cannot apply for permanent resident after 2 years as a live-in caregiver or completed 3900 hours of work?

Yes, it does as you didn't apply overseas for LCP then you are not eligible for to apply for PR as a LCP>
