I am a Canadian citizen, married an international student since July 2018.
We did all the traditional ceremonies back in our country of origin but did the civil wedding here in Canada. (we are legally married and live together). We still had plans to have our Big White wedding later and invite friends from all over.

Fast forward, in November 2018 we applied for her PR under "family sponsorship-inside Canada" which is till in progress. She has her Medical Exam scheduled next week.

We decided to plan our Religious wedding in Sept 2019 (probably her PR will still be in progress as it takes 12months). We want to invite family and friend from back home to attend our big event.

Will this be an issue, inviting people to our religious wedding, seeing we are already legally married as per the Canadian government? Can this affect her PR application?

No issues. You can invite them.

No impact on her PR application. In fact, the religious ceremonies + inviting family et al would help to show it is a genuine marriage
