We are planning to arrive to Canada in July 2020. In the light of current Covid19 situation and requirement to stay in quarantine for 14 days, if we arrive to Toronto on international flight, perform all immigration formalities there and need to take internal flight inside Canada, let say to Calgary. Will we be allowed to take internal flight or not? Or the only way to travel out of airport is on the rented car? Can anyone clarify?

At this time there are no regulations saying that you can't continue by air to your final destination. Stay up to date, things could change. Flying to YYZ and driving to YYC is not a realistic plan. You are allowed to fly to the destination airport, then you are expected to go directly to your place of isolation, not stopping for groceries or anything else.
 
As long as your quarantine plan is approved you will currently be allowed to fly onto Calgary.
