Yes it will affect your application greatly unfortunately. A refused refugee claimant is one of the biggest red flags someone can have on their PR application. The reason is because the applicant applied for refugee status, that means he does not wish to return to his country under any circumstances since his life is supposedly in danger, so thus, his marriage to you is presumably so that he can stay in Canada and not go back to India. An interview request will add about an extra year or so, a refusal + appeal will likely add another year as well. It all depends on the strength of your application, such as age, cultural, educational differences, whether you had a large ceremonial wedding or a short court wedding, whether parents have met you guys and each other and were present at wedding, etc.
If the interviewer asks your husband, "If I refuse your application, what will you do?", in reality, how would your husband answer this? He cannot say, "We will go live together in India", because he's a refugee claimant, so he feels his life would be in danger should he return, therefore this answer cannot be true. That is something you need to prepare for when the interview comes, as it's a common question asked to refugee claimants (from my experience lurking in the forums).
Since his chances of getting a visitor visa are impossible and you guys will likely have to wait a very long time, it's probably best for you to arrange to travel to his country a bit more often. That way you guys can still be together, and also, when it comes time for the interview, you can show them that you guys are still working hard to be together physically.
