Has anyone have a immigration issue about Tax return?

I apply for 2015 tax return and the status was in process for a while.
I called CRA and asked why it is not finished yet? and They said there is a Immigration issue.
During that, I applied for PR under CEC. I feel really afraid
Has anyone have the same experience?
