You guys are lucky that you got PR even your salary was way less than the minimum wages, but I am not that lucky I guess.
Got my GCMS and they had concern about my salary because it is less than the average for me NOC.

Is there anything we can do at this stage? Explanation letter would do? I am not really sure what I can write in the letter though.

If any one had come across this please help.

Agreed. If you post the comments (minus any personal details - names and whatnot) from the notes, we would be better able to interpret the rationale and perhaps give you ideas.
 
The salary issue is really to the VO discretion.

If you have applied with a job that the officer has confidence you have actually done, salary isn't likely to be a problem if it's within a reasonable range for the position.

But, for example, a programmer or engineer who is being paid $12 an hour may pose an issue.

Like jsm said... and I've used this example so many times: if you are an Aeronautical Engineer working on highly advanced systems but getting paid 10.25, its likely that the VO will seek to clarify further. The discretion is there, but whether they exercise it is an entirely different thing. Unless its some huge disparity, I wouldnt sweat this too much. Hasnt been many complaints from members on this topic.
