what should I write in the cover letter ? I thought affidavit from my parents would mention that i dont have a BC and enclose 10th certificate in support of that

Cover letter will summarize the entire application, not just BC. This is not a mandatory doc, so up to you to include it or not.

If they charge you and decide to deny your application in later stage then only you will get email notification for NER
or else they send whole application back in a snail mail ( regular post )

NO, no AOR from NDVO.

PER date can be considered as transferred date. I think, you will never know when it was received by VO.
