For the forms I am not using such as IMM5476, IMM5475, IMM5604 and IMM0008DEP can I just write "N/A" on the IMM5533E checklist? Also, do I have to include each form in my package still? If so, can I just put an "X" across the whole form?

Correct! You are not using them because they don't apply to you, so clarify that on the checklist with an 'n/a' against the check box.

OVERTHINKING everywhere, guys.

If a form is not applicable to your case, do not include it, and do not check it in the check list (you can n/a if you want). JUST MAKE SURE IT IS NOT APPLICABLE. Read the guides for these forms (and for every form) carefully.

I think you're overthinking it. I wouldn't bother doing the N/A thing on the checklist, and I definitely wouldn't include unneeded forms and X them out.

I think the risk is fairly minimal that IRCC is going to send your application back in error because of something you didn't include that wouldn't have been applicable to your application in the first place. It can happen, but I'd be more worried about them getting confused about the N/As or extra forms being included.
