I have a work experience which is sandwiched between two companies , it's the 2nd company. The problem is that they have not provided me a right experienced letter . If i remove this company from my work history my experience wont remain a continous experience. Is it possible to not claim points for one of your experience? What should i do in this case does discontinuity will impact my application?

Is this for FWS or CEC? For FSW, you need one year of continuous, full-time skilled experience in on NOC. Do you have one year continuous without including the NOC? If not, can you prove employment with contract, paystubs, and bank statements.
 
I have 2 years experience before that particular company then 1.3 year experience in a company that not provided proper experience letter ,after that I have another 1 year of experience .
I am right now focusing FSW and EE general , but later I will also be eligible for CEC as I am in Canada

Does IRCC acknowledge discontinuous experience if I skip one company and later in POST ITA explains the situation ,that I am not claiming points for one company because of the following reasons....

If you have 2 years continuous experience or 1 year of continuous experience, then use one of those as your primary NOC. You can count both. You can leave out the job you cannot get any reference/contract from.
