I am the primary applicant with a dependent spouse, and I created my EE profile including that my spouse is immigrating with me but leaving his US education and work experience blank, because I didn't want any points to be calculated for him. We received an ITA. Now that I see the PR application, we have to include this education and work experience in the personal activities section. Should I also include it in the dedicated education and work experience sections? This would presumably trigger a discrepancy with the original Express Entry profile, even though it doesn't impact the points at all. Will IRCC have a problem with me leaving this out in the original EE profile? Should I continue to leave it out in the official sections and include it in personal activities? It seems from other posts that including his US work experience will generate a required letter in the checklist, which we don't want, again because no points are needed. Thank you for any help you are able to share!

Just include it in personal history. If you put it in Work/Education you will need to upload all the supporting documents (ECA, job docs, etc), and this is a waste of time since you don't get any points for it.

The discrepancy will not matter. You aren't doing anything wrong here.
