Guys,

I am currently pursuing an MBA, I have other masters for which I have claimed points and mentioned it in the relevant sections the whole 9 yards.
As I am not claiming any points for the MBA which is still going on and I didnt want to claim any points I did not include it anywhere (even my personal history section).
Is this a problem ?

IRCC asks for any type of activity during last 10 years or after 18 years. Be it educational or employment or unemployment.

You should include it in your personal activity history section.
There's no harm in mentioning this in your history, but not mentioning it might create problem.

Go for it. Mention it.

Unfortunately I have already submitted the application, there is no way to withdraw it. should I submit a CSE now ? will this be considered as misrepresentation.

Well,
I don't know for sure about this.
I've heard that you can raise a CSE. But whether it would be suitable or not to your case, I don't know
You better take advice from a person who has undergone the same situation.
