I need some advice, I have been legally separated for two year, and filed offcially for an amicable divorce last month in quebec.

I got married in Iran last week and I want to sponsor my now spouse to Canada, will I have problems if I have not yet received my divorce judgement? I do have all the paper showing I filed and stating that we have been apart since 2015.

Can someone tell me what I should do?
 
Yes - you have a problem. You can't be married to two people at the same time. Your second marriage will not be recognized since your divorce hasn't been finalized yet. You can't sponsor your new spouse at this time unless you've already lived together for a year continuously and are common law.

You will need to wait until your divorce is finalized. Then you need to marry your second spouse again to make that marriage recognized. Only then will you be able to sponsor your new spouse.

No I have a serious disease that requires me to see my physician every 3 months, there I'm not able to live with him constantly. Can I apply as conjugal partner or is that too risky?

Conjugal app will fail as there is no legal or immigration barrier to getting divorced/married.

As mentioned you must get legally divorced first, and then marry your partner only after that. This is basically your only option.
