I hope those who submitted their application could help.

The photo specifications for digital photo says the size should be 50x70mm (from here http://www.cic.gc.ca/english/resources/tools/perm/express/intake-complete.asp)
The ITA checklist it says final frame size of the photo must be at least 35x45mm.

Which photo size should I submit? And should I scan a physical photo or upload the digital picture taken by the camera instead?

Personally, I have found that having a passport sized photograph taken, and then simply scanning it, is the best way to go about this. The people who take passport photographs usually know the measurements necessary for processes like this one.
There have to be facilities to have your photographs taken near you- in the US, CVS and Walgreens do it for about $10. In India, you can find lots of independent photography centers that will do it for you for as low as Rs. 50.

Thanks for you reply! What I'm still confused about is that does CIC want us to send a scanned photo or a digital photo? Or either way is fine?

Scanned should be fine- after all, they are expecting you to scan other documents. Just ensure that it's in JPEG format (and 420x540), and it should be good to go.
That said, digital would be fine, too- just remember to meet all their requirements!

At the time of uploading it says:

Digital Photo

Dimensions:
• The final frame size of the photo must be at least 35 mm x 45 mm (1 3/8" x 1 ¾").
• The photographs must show the full front view of the head, with the face in the middle of the photograph, and include the top of the shoulders.
• The size of the head, from chin to crown, must be between 31 mm (1 ¼") and 36 mm (1 7/16").
• Digital dimensions are often expressed in pixels or DPI (dots per inch). The physical dimensions in pixels must be at least 420 x 540.
Quality/Resolution:
• If an existing photo is being scanned, the minimum resolution must be 600 pixels per inch.
File Format:
• The file may be submitted in JPEG or JPEG2000 format.
File Size:
• The final size of the image should be ideally 240 kB (kilobytes), but not less than 60 kB.
Colour:
• The image must be in color (24 bits per pixel) in sRGB colour space which is the common output for most digital cameras.

I'll follow the size on the checklist then.

MrTee, did you end up sending scanned photo or a digital photo?

I resized and uploaded a digital photo that was taken in a studio(for other purpose).
