How do I go about changing my sons status from non accompanying to accompanying on my CPR. I am a US citizen, my wife Canadian, all of the paperwork is complete and I have my PR card. We are ready to make our relocation to Canada but when the paperwork was completed my son was living with his Mother and was put as non accompanying. At this point he is now living with my wife and I (in the US)and will be coming with us to Canada (next week) He has had all his medical etc done already.

If you have already completed your landing and have your PR card, there isn't any way to change his status to accompanying.

You will need to submit a new application to sponsor him.

Can he be sponsored from within Canada, and how does that affect the ability to go to school.

Inland sponsorship isn't possible for dependent children but he can be in Canada as a visitor while the outland app is processed.

As the child of a PR and stepchild of a Canadian, I don't imagine you'll have any difficulties enrolling him in school as normal. But it is up to individual schools or school boards to decide on how to enroll visiting children, so there is always a small chance that a school may not enroll him.

What is the point of putting them on the application if non accompanying , then you still have to sponsor them later.. What do we sponsor them on then ...

You have to add them as non-accompanying simply because they must be examined, even if they never intended to immigrate.
