Yes, you will. Whenever you upgrade your language skills or any sort of thing which contribute in your EE scores, you have an option to upgrade EE profile.

Yes you can at anytime, but all of your profile will get re-evaluated. So at the time you are making the change, if for example your age has changed then the points for age will also get updated.

When I apply on January 1st, should I mention that I have a post graduate level education? Or should I wait until the ECA comes through so I can prove it.

You have to wait. Some of the papers they request to attach at the time of entering EE.
