As far as I'm aware they can issue under the existing application, i.e. usually (almost always) any 'visa insert' (PRTD sort of like a visa in this case, at least form of visa), it's just updating the numbers of the passport. (Assuming of course no other changes like name)
So I would suggest NOT cancelling your application. When you get the new passport, advise IRCC by webform of the updated passport info with short explanation of why new passport.
If you get the passport request (i.e. it is approved and they send you note to submit passport), and there is any mention of your old passport #, just submit with new passport / passport # etc and a short explanatory note. (You may wantt o check with VFS office locally if they need anything different).
No need to worry, having to update passport while a request is in process is not unusual.
