Recently our application was sent back because we were missing one document. When I sent it I put organized it similar to this format:

When we got it back it was in a big pile that wasn't in any particular order. Should I simply resend it as a pile with the additional document or should I reorganize it? Also would it be ok if i threw in additional evidence such as another notarized letter, bank statements that we dug up, and other common law/relationship proofs in order to strengthen our application?

Do organize your application agian If you can make an index for all documents. Use as much more proofs which make your case stronger.

Also make sure that if any forms have been updated on the IRCC web site that you reapply using the updated version of the form and don't just send back the old ones. If you don't, they will return the application again.
 
We had our application sent back. It was also in the same condition you found yours. I would not change their order. Someone put it in that order for a reason. Just write a letter for the missing documents paper clip it to the documents and put it on top. They will insert it where they want it.
We did not change a form that CIC had updated as we believed our application date was before that update. No problems for us and we have moved past where it would have been a problem.

You got lucky. If an application is returned as incomplete, a reapply is treated as a brand new application and everything has to be current when it is submitted.
 
If CIC returns an application, do they return it using regular mail? Or would they use courier..? Just because the mail here in Guatemala is terrible and we would probably receive it next year!

Also, OP, do you mind if I ask what document was missing from your application?
