Well, there has to have been something: IRCC is not even typically aware that you haven't left the country, unless you've been monitored or have had some sort of interaction with CBSA that raises suspicions.

After they refused my study permit extension, I applied for Visitor record thats when CBSA contacted me and issued the removal order. I explained them I have visitor record application in progress but it did not matter. I have included all of that documents along with my TRV and ARC application

Yeah, that's a lot different than "IRCC just ordered me removed after 1.5 months overstay" - being refused a study permit extension, then applying for a visitor record shows you did not intend to leave, and IRCC obviously had concerns about your willingness to respect visa terms.
