I finished my first year at a university in Canada and thinking of taking a gap year. I realize that if I decide to take a gap year, then I would lose my study permit and have to leave Canada within 90 days. During this 90-day period, can I still work part-time?

And do I leave Canada within 90 days from the start date of Fall 2016 school term? Or how do they calculate the days I have left to stay in Canada?

no u cannot work if u have already completed ur program and nt enrolled /registered anywhere else

My interpretation would be the moment you fail to meet the deadline to pay your second year tuition fee is the moment technically you are no longer enrolled as a full time student therefore must stop working. The 90 days is not really relevant it is whether you are still a full time student or not which you still would be during summer recess . But the moment you default on the fees you no longer would be as you would lose your place and then your study permit so cannot work not being a full time student any more.
