You have absolutely nothing to worry about. As long as WES has evaluated it as a degree or diploma you will get points under the 2 or more degrees option.

If you've already mentioned in the LOE that you couldn't get it and then provided it then I don't think it should be a problem. But ofcourse, the decision is completely at the discretion of the agent checking your case.
