The fee submitted needs to be according to your offer letter/LOA. If your LOA & tuition fee payment receipt clearly states that you have paid your total due fees for 1st year, you should be good.

You should be able to do web check in. Try on airline's website. If you are not able to do it, make sure you have plenty of time before your flight to do check in and submit your luggage. Usually 3 hours prior to your departure time is recommended.

It's part of the checklist if you spend more than 6 months in a country other than Canada, you need to submit PCC along with the application.
