e-cert and paper cert have different starting serial. So whoever is looking at your printed e-cert will immediately know it is e-cert after looking at the starting letter of the the serial no. It'll start with an X.

I assumed you are applying for the first time. Perhaps you are renewing. If that's the case and your passport isn't expired then it should be fine. In either case, I'd suggest to go with whatever they are suggesting instead of going down the passport route.
