I assume you haven't been invited to apply yet. Once you have been invited and you start your PR application you will upload your passport and all the other documents. It will clearly say what part pages of the passport to upload.

They specifically ask for "All pages" so I would actually even copy those without any markings just to be safe. Regarding photos, I can't give you any advice. We took new pictures mainly because we only had "passport" pictures, not "immigration" pictures. Apparently the format is different...
