I don't think you only can apply 90 days before your initial permit expires, mine was expiring on July 10 but I applied for the extension on feb 27 along with a coop permit as well and it got approved. I honestly suggest you apply for it as soon as you can.

i applied for a study visa from Riyadh back in 2015, the processing time back then was also 4 weeks but mine took around 6 weeks to be approved. I did email the embassy asking about my visa since i had an urgent case and in about 2 days i got the approval. so try contacting them in any way.
