You can, I also messed up one of my documents. And, I called IRCC, the representative said once I get the application number, I can submit a webform and document with an explanation. You should call IRCC to double-check.

You should use the webform to clarify and replace the document on your submission instead of doing a duplicated application. For express entry, it is not allowed to have a duplicated profile by the immigration law, not sure if any law is applied to this duplicated application...

I also paid before the portal launched, I was worrying the payment system would crash. And, you can get a refund anyway if not used. I also watched the youtube lawyer, but only heared that we should follow the Guide and don't pay before the guide is up.

I tried to contact IRCC by phone number, however, I dun see the option for the TR to PR pathway application. How could I connect with the IRCC agent? I tried 1 1 1 2, then it asked me what is the application letter start with and number. But I dun see any application number on the website.
