Hi everyone,
I am in Canada now on a valid work permit but my entry visa was expired two years ago. If I travel to my home country for few weeks and apply from there to renew my visa to return back to Canada, can the embassy there refuse to give me the visa for any reason despite of having my valid work permit.

Yes, of course, there is always a risk, although in your case it may be low.

You can apply for a new visa from inside Canada.

You can apply online from anywhere in the world and have your visa stamped in the country you’re in.

You’re doing something wrong somewhere in the questionnaire. It’s possible to apply for a TRV online
