How to send transcript to WES from 2 different universities as the time will vary or should i take it and send directly?

I do not think it matters... WES requires you to have the issuing universities send them directly. For some countries, they do accept them from you provided that you have them in sealed envelopes stamped by the school.
They do not have to arrive at the same time. Processing will start once everything you need to submit is with them.

to be honest, i am not indian so i do not know the specifics of how indian universities handle this. but if you register your degrees in your WES profile, it will generate placeholders for your degrees and then you can check the instructions. they have specific instructions for every country. they accepted sealed envelopes for some countries but not all. they also provide a request form that you can fill and take to your university to have it mailed over to WES.

It can be sent seperately at any time. From India, WES accepts the sealed envelope from the applicants as most of the universities don't send them for you.

It is better to use a friend or family member to visit both Universities within a day and collect the documents. Then he/she can send the two envelopes at the same time so they would arrive at the same time.
I used a family member and instructed to send Urgent method and not normal delivery as this could take more time. My documents reached WES within two days.

You may also take the help of any service provider. I used mail transcript services for my transcripts. I got this with in 25 working days. Its very easy and simple.
