I made a mistake when calculating my physical presence, I traveled to my home country and got the dates wrong. I got a letter from IRCC saying that my total is actually 1088. I sent an explanation for my mistake but they referred me to a Citizenship Judge.

They said I can withdraw my application if I don’t want to wait but I need to know, if I do this, if I can use the same receipt for the fees or if I have to pay the fees again.

Has this happened to anyone? Do I have any hope that the judge will accept my application even though I was missing only 8 days?

Your 2 questions:
1. Since your application has been processed and IRCC found out that you do not meet your required physical days for citizenship, your application fee cannot be use again for a new application. It's "used".
2. Unless you can proof IRCC wrong with their calculation and you actually have met your physical presence days, you won't be able to get your citizenship. You can be refused with even 1 day short.

It's didn't happen to us, when we applied, we have 6 months buffer because of the days we procrastinate to find all our travel days. (even day trips)

I don't know the fees situation (trust others on that), but you may as well withdraw if you think the 1088 days is correct.

OK. I don't know for sure if the fees can be refunded.
It may be safer to pay new fee with the new application and request refund (if that's available) for the withdrawn application.

There is zero chance your application will be accepted without the minimum days. Withdraw your application.
