You should be fine but submit a webform mentioning what had happened.

Any update on this? Just made same mistake.

No need to worry just raise a web indicating you made a mistake and you should be good. What i did was raised a web form and then submitted new file as well. But i did got the PGWP for the initial file that i made mistake in and raised web form for. Once i got the PGWP i then raised a web form to withdraw the new file I had submitted explaining the whole situation for which i still waiting for a resolution. But yes I did got the PGWP for the first file that i made mistake and submitted web form for.
