So, here's the situation. I'm from Argentina, travelling through Canada to get to Japan as final destination.

I applied for the Visa, it was accepted. Now I notice that the visa expires one week before I have to return.

More specifically, I arrive to Canada the 11th, after 8 hours I move on to Japan. I return from Japan the 30th, stay another 8 hours and then return to Argentina.
However, the visa expires the 23rd.

Will this be a problem when wanting to go back? I really want to avoid facing even more bureaucracy for a mistake that's not on my part.

Yes. You better solve it asap.
 
You need a valid visitor visa to transit through Canada. You won't be allowed on the flight with the visa you have now. You'll have to apply for a new visa that covers your travel dates.
