I have until the end of July to submit my application but I have all my documents ready except one out of three police clearances. I don't want to delay my application so want to submit it now with a letter of explanation and then update the documents once I get the police clearance. Is that ok to do or will they decline my application?

No, it is not ok to do so.
If you don't get it in time then you can submit proof that you applied for those PCC's and ask for an extension.
