My study permit got expired on April 30, 2015 and i applied for study permit extension within 90 days of restoration on July 29, 2015 online through CIC account. I did not hear from immigration for almost one year as there was no Update and Last month June 22, 2016 i got update on my file that my application has been refused and i have been asked to leave Canada immediatly. What should i do now? Please Help me.

Applying for an extension within the 90 days wasn't sufficient - you also needed to apply to restore your status at the same time. Additionally, you should have stopped both studying and working as of April 30, 2015. I suspect you didn't quite follow these instructions and that's why you were refused. Hopefully you have not been studying and/or working since April last year.

Regardless, at this point the only choice you have is to leave Canada. It's too late to restore your status from within Canada.
 
I did apply for extension of study permit and also for restoration for my status as i paid $200 for restoration and $150 for study permit extension. all together $350. I did not work and did not attend school since then.

That's good - that works in your favour for returning to Canada in the future.

Unfortunately the answer is still the same. It is now impossible to restore your status from within Canada. You have no choice but to leave.
 
You can't change the conditions of your stay - even if you had an LMIA you wouldn't be able to do this. Again, it's too late to restore your status from within Canada
