Study Permit expired 84 days ago.. I have questions about restoring my status

I'm an undergraduate student in Halifax, Canada. When my permit expired (August 17 2020) I knew I had 90 days to restore it but was completely unaware that I could not continue my studies for that 90 day period. So i registered for 3 courses the following semester (starting September 2020) and kept studying. How badly will this affect my application? Is there anything I can do or say to the immigration officer so they don't reject my application?? I'm so stressed about this and would appreciate any help THANK YOU
