Our marriage is genuine and we have been together for a long time. However, the fact that she has citizenship of country where she needs to apply for visa to enter Canada, does that fact alone lead to interview?
Sponsoring my wife, who has Thai nationality. Does that lead to more scrutiny and interview?

No. They would only ask for an interview if they thought the marriage wasn't genuine, i.e. you got married the first time you met and have never lived together.
