My score is above 400 and i am planning to apply for Ontario PNP once i get the PT. i am currently self-employed but i am not claiming points for my self employment experience, will it affect on visa decision in the end ? someone told me that if you are self employed it may give negative impression to case officer even if you don't claim points for this experience.

Do you cross the 400 points threshold without even claiming that self employment?
If so, your being self employed does not matter, and does not change anything. You could be unemployed right now, and it wouldn't matter, as long as you were meeting the employment requirements for the program.

Thanks for early reply !!

yes my score is above 400 without claiming points for self employment, i have three years work experience which i gained before becoming self employed person, i'll be claiming points for those three years.
