I am employed by a large company that runs 6 different hotels. I work in Hotel A and have nothing to do with the other hotels. However, the paychecks are issued under Hotel B, and has the head office mailing address (which is not even the actual address of Hotel B). What’s the best way to handle this in the employer reference letter?

It is not an uncommon situation. I'm not sure why it is a concern for the letter of reference, your letter should be written by someone at your location.
