Hi,

I live in Alberta and I am sponsoring my wife who currently lives in Florida.

We have everything all ready to go, but we just need to pay the fees. I found out today that my bank can't issue a credit increase over the phone due to a wait of 2-3 business day for the process. So I'm $40 short of being able to pay the application fees due to only having a $1000 limit.

Is it possible for me to pay some of the fees using my credit card, and my wife to pay the rest using hers?

I had the exact same problem! ;)
I had to pay a total of 1040 (475+75+490). What I did was paying the fees in 3 parts, selecting one at a time, paying it with my credit card, transferring money to my credit card online and making the next payment. At the end I attached the 3 receipts I received in my application and I didn't have any problems.
 
I was able to do it by overpaying my credit card first. I.e. pay off your entire balance +$40, then your $1000 limit becomes $1040.
 
I don't know what kind of credit card you have, but is it possible to just transfer 40 dollars to it (so you would have 1040 of credit) and pay that way? I have a card with a 1000 dollar limit too, and that is what I plan to do next week, I've done similar before. :) Hope you can figure it out!

with the credit card from td u can increase ur limit online or by going to the bank...usually they do it without many questions (i was still a student with part time jobs when i did it)....for me once they increased it overnight without even asking me >:(...a little higher limit would be good in case u want to get 2 plane tickets together and stuff like that

u could also pay the right of PR fee a little later, like in the next statement...it's not mandatory from the beginning and also if u'll pay it online, update them with the receipt before they ask u it will probably not delay the process....i mean when they r ready to issue the visa they SHOULD check again in the system and see if this fee is paid
