question about how to count the 5000 limitation

we all know CIC only accept app no more than 5000 this year, but for the apps which are regarded as imcompleted documents or totoally unqualified and then aren't even listed in the app accepted table released by CIC, will those also be counted into 5000 limitation?

No. That's the reason they first check for the completeness of the application and then update the count.
Incomplete applications will be returned to the candidate during the initial phase, that's before cap update.
