I took the TOEFL but not the IELTS. I just knew it's not a designated test by CIC. So I would have to answer "Have you taken a test from a designated testing agency to assess your proficiency in English or French?" with "No". I can submit my TOEFL and SAT scores along with my letter of explanation. My question is would choosing "No" to that question really affect the chances of my application?

No, I don't think it will affect your chances, they would ask you upload if you applied under EE... for SP I don't think so... answer NO and include the test and letter of explanation
