My spouse is primary applicant in our EE application and I am secondary . We have have a joint bank account and she is the primary holder of account. However, I have sent the money in this account in the last 6 months which we intend to show as proof of funds. Do i still need to make gift deed given that i will be accompanying her and she is the primary holder of account as well? Highly appreciate your thoughts on this!
 
You don't need a gift deed, but you should show the source of the funds. If large transfers were recently made from your personal account to your joint account, you should attach your bank statements (showing the transfer out of your account - they can cross check with her statements showing the money hitting the joint account) and write a short letter explaining how you got the money (maybe attach one payslip if this is from a job).

In that letter, you should also write that you agree that these funds can be used for the two of you to settle in Canada.

IRCC wants to know that the settlement funds are actually your money, not money that you borrowed from someone else just to show settlement funds. If the source of the funds is not clear, there can be issues.

My source of fund is my salary in US.so the flow is

Salary —> My US account —> india NRO account using money xfer service like remitly, xoom —> joint account (wife is PA in EE and is primary holder of this account).

Should I show statement of both my US account and indian NRO accounts ? And US salary slip as proof of original source?

Yes, if you show the source + the record of transactions and it's clear that you earned the money, there will be no issue.
